Hope this answers your question. Here is some information from Jim Humble's Website:

2. Finette (a critic) claims Jim made a false statement: Good bacteria can't be harmed "What about GOOD bacteria that thrive in ACID environments ( almost all of the probiotics like lactobacillus). What is ingesting an alkaline doing to THEM??? while many can't make it past stomach acids, some DO and others do well in the slightly less acid but NOT alkaline GI tract, beyond the stomach, as well. if ANY bacteria or viruses are harmed, so too will the “good” bacteria."

2. Jim’s Answer: "Finnette doesn’t understand the chemistry. MMS is not alkaline, it is acid, so one is not ingesting an alkaline. Harming the pathogens has to do with oxidizing them. The oxidization process does not care if the environment is acidic or alkaline. The good bacteria is not harmed because good bacteria is aerobic bacteria. The chlorine dioxide has the weakest oxidization potential of all the oxidizers and it simply does not have the strength to harm aerobic bacteria."
