How long has it been since you changed the CMOS backup battery on the MoBo? Or, how old is the Mobo? batteries these days, come from china (CR2032, the most common). Old batteries came from Japan,and might last 4-5-6-7 years. New batteries from china tend to die in about 3 years. When they die, you get a zero for start up. Couldn't sleep, watched Spy Game. Slept.
Got up, turned the pc on - "bad cmos checksum".
All bios settings gone, incl. boot settings. "NTLDR" missing - no wonder then.
...
Settings done. Still, no booting. Disk affected...
Just now: One hour of restoring from a backup did... nothing. This... sucks.

As the battery dies, the system goes - intermittent. Fine one time, gone the next. Then back again.
Bad checksum and zero'd bios settings are a good indicator of a bad CMOS battery.
It can be viral, but sometimes it's just the CMOS battery finally dying.
