2 Republicans forced him to promise he wouldn't mess with the childhood vaccine schedule to get their votes.

I hope he was lying to them to get his foot in the door.

Just because he might not directly mess with the childhood vaccine schedule doesn't (to me, at least) he won't pry open ways for genuine, independent, evaluation of each vaccine, for its actual ingredients and actual medical benefits and/or damages, across the population taking these vaccines.

Is there a legal bind agreement that could be made that says "Here's a government job, but you are subject to the whims of congressmen who are not your direct superiors". Unless there is something I don't know about the Constitution, the only people who have authority over him are working in the White House.

I am confident that there is no such legal bind on members of the executive or judicial branches to honor whatever they claimed they would or would not do during their nomination hearings before the Senate.

The bind I have in mind is political. It would look bad to do the exact opposite of what you promised during your nomination hearing, as soon as you take office.

Sufficient elapse of time or changing circumstance would make such reversals easier to sell as justified. But such political convenience is not always the deciding factor, and there will always be some who agree with what you do and some who don't, regardless of any of the above considerations.
